I thnk you want to pump enough out to get the level below the output just to avoid a mess, but probably don't need to pump it empty, although if it hasn't been pumped out in 6 years, it sure couldn't hurt to pump it out while you're doing the other work.
While I agree with Bird's comments, it sounds like you're doing this work yourself. If so, bigger questions come to my mind. Do you have to get a new permit from your local health dept? Do you know the correct method for constructing a septic field? It's possible the new area will not "perk" the same and the field size/fill may need to be altered. Anyway, good luck.
